Fixed that --transpose, --timestats, --pdb were ignored with click 8.2.0

Details:

* Fixed the issue that the options '--transpose', '--timestats' and the hidden
  option '--pdb' are ignored when the 'click' package is at version 8.2.0.

  Reason was that we incorrectly used 'is_flag' together with 'type=str'.
  This was always incorrect, but click 8.2.0 changed the behavior for this
  case.
