Update randomized transpiler equivalence tests for 2.0 (#14227)

In the run-up to Qiskit 2.0 there were several breaking API changes made
as part of that release. However, while we updated the unit tests we run
in PR CI, the nightly randomized testing jobs weren't update to account
for these changes. This has left the jobs failing because they're using
outdated syntax. This commit fixes these issues by either adjusting
usage or removing things that no longer exist.
