Update cookiecutter template version (#295)

### What kind of change does this PR introduce?

* Updated the cookiecutter template to the latest commit
* Added a CodeQL Advanced configuration
* Updated versions of many GitHub Actions and Python dependencies
* Removed `coveralls` from the CI dependencies
* Added `pre-commit` hooks for `vulture` (dead code) and `codespell`
(typos)

### Does this PR introduce a breaking change?

Not really. New pre-commit hooks have been added.

### Other information:

`mypy` is staged but not yet enabled. This check requires a
non-insignificant amount of effort to configure and adapt to.
