Remove deprecated configuration and getting started documentation

This commit removes several deprecated documentation files that were no longer relevant to the current project structure:

- Deleted `docs/configuration.md`
- Deleted `docs/getting-started.md`
- Deleted `docs/security.md`
- Deleted `docs/architecture/overview.md`

The content has been consolidated and updated in the new documentation structure under the `docs/getting-started/` and `docs/protocols/` directories to improve clarity and maintainability.
