FlagSet: `Visit()`` workaround for persistent flags

Using `VisitAll()` instead of `Visit()` as the latter skips changed persistent flags.
This is due `Command.mergePersistenFlags` -> `FlagSet.AddFlagSet()`
only updating `formal/orderedFormal` and not `actual/orderedActual`.
