Increase the size of prompts (#70)

* Notebook which faciliates making prompts

That is, prompts with more than just the anchor atom

* Update definition of "xyz" field in template

* Update COO swap and dummy atom code

* Fix how we implemented dummy for cyano

* Rename "anchor_atoms" to "prompt_atoms"

* Undo unintended name changes

* Reduce the size of the example run

* Evaluate assembly with extended prompts

Needed some work to restore H's present in the prompt
but excluded from processing with difflinker

* Update test to account for new assumptions
