Combine `start` and `run` implementations (#321)

* Combine `start` and `run` implementations

And only load the configuration once in each of them.

* Don't set TOPAZ_* env vars in the container

* Set TOPAZ paths to match mounted path

* stop should never bypass CheckStatus
