Layer filtering: support path-based filtering

- Created new apply_path_filter() to eventually support path-based
  include/exclude type rules for operations like Splunk app packaging without
  requiring a copy + delete operation.
- Renamed existing apply_filter() to apply_layer_filter(); with an alias to the
  old name for the next few releases.
- Create concept of layer-types:  implicit vs explicit.  This replaces the
  prior concept of a singular "root" layer for the DotDLayerCollection class
  and makes this concept more transferable to all layering schemes.
- Expansion of unit tests.
- Minor doc and type-hing improvements.
