chore: combined dependency update (#3611)

updates all dependencies. addresses mypy issues. updates renku rtd theme. various fixes for pydantic v2. fixes svc cache bug with commit_sha not being indexed in the db. some fixes to use newest flask. removes deprecated imghdr in favor of filetype. changes dependency format to use ^/~ specifiers which are easier to maintain and more in line with poetry reccomendations.
