Use Content Graph in Generate-Docs (#3449)

* updated generate docs to use the graph

* updated the dependencies to use the graph

* added update_content_graph() and checks regarding to the returned object from search

* updatef the test test_generate_script_doc_passes_markdown_lint to use the graph

* removed the old test of test_generate_script_doc_passes_markdown_lint

* added a mocked graph object to the test test_convert_contribution_zip_outputs_structure

* added the flag --graph/--no-graph and added more asserts to the test

* updated the changelog

* changed the raise value error to logger.error and added handling of [] in the result of search()
