Update Sphinx to use `.md` files (#1019)

## Fixes issue

## Description of Changes
Added markdown file capability to Sphinx builds and updated most `.rst`
files to working `.md` files.

## Tests and linting
 - [x] This branch is up-to-date with the `develop` branch.
 - [x] `pytest` passes on my local development environment.
 - [x] `pre-commit` passes on my local development environment.
