Add atomic_writer() & atomic_open() context managers

- Created new shared functions to handle common task of atomic updates.
- Updated many .conf writing and .tgz creation (AppPackager) to use new atomic
  update context managers.  This should significantly reduce some worst-case
  behaviors during unpredictable moment.
- Consolidated some exiting atomic behaviors into shared functions.
- Explicitly disable some atomic operations during some unit testing, to test
  more code pathways and to speed things up when there's no existing files to
  protect.
