Optimize clone method.

When no options are passed in (i.e. an exact copy is required), it is
faster to do a serialization roundtrip than to deep copy the object (see
results below).

Also add `qualifyNames` option to the same method to make this behavior
optional (and more explicit). This option was initially added to force
the slow path when this behavior was wanted.
