Fix MpiRunnerTest.test_process() for python 3

Notable changes are:
- use explicit absolute imports rather than implicit relative ones (ie,
  "import IDSort.src.magnets" rather than "import magnets") in the files
  where changes were made
- tidy imports in the files where changes were made
- use the // operator instead of the / operator in cases where floor
  division of integers was originally intended
- use .decode() to convert the bytes output of binascii.hexlify() to a
  string in genome_tools.py
