v3.0.0 - Major update

- Fixed EnforceTranslation for different genetic codes (breaks retro-
  compatibility in terms of "determinism" for any problem using this
  specification). This will allow to process correctly e.g. bacterial
  genes starting with a Valine.
- Much better CodonOptimization system, now with 3 methods,
  use_best_codon, match_codon_usage, and harmonize_rca.
- Shorthand annotation names are now defined inside the Specification
  classes.
- General code cleaning and documentation (still work to do)
- A few minor bug fixes.
