fix reup's sync to use newest peru.yaml contents

When sync ran automatically after reup, we were accidentally using the
originally parsed module definitions, which meant that what we were
syncing didn't reflect the changes we'd just made. Our reup tests were
never actually testing that a new version got synced. Fix this, test it,
and also make the tests more explicit about their setups. (We still had
an old, bad test style from a long ago.)
