Handle changing symlink to directory on amendment

When changing a directory to a symlink as part of a commit amendment,
`modified_files` would incorrectly return the directory in its list.
This is due to the fact that we merge the modified files lists from the
commit we're amending and the files we've currently staged, and symlinks
are considered files.

Detect this case and filter out the directory so this doesn't occur.
