Allow serialization of `numpy.int64` values (#2899)

In python3, it is not possible to serialize a `numpy.int64` with JSON. This
was causing exceptions when storing nodes that contained these values. To fix
this, we add a specific check in the `clean_value` method, to convert those
types to plain python integers.
