Replace Commander gem with lightweight Trollop gem

This gives us a few things:
1) More flexibility, as there are fewer built-in opts (--trace had to
be reimplemented by me to achieve parity, but we could drop it
altogether if we wanted)
2) Pass subcommand as a param to the Executable class, so it has the
responsibility of choosing the correct download adapter (instead of
bin/erdl having the responsibility)
3) There's a distinction between CLI subcommand opts and global opts, which
is much better design
