Merge branch 'synt_stats'

* synt_stats:
  Added back the JAR file
  Use stderr for the warnings / errors
  Added example command-lines
  Embedded the code from Apollo
  Use the API to store the MLSS tags
  "reg_conf" is a pipeline-wide parameter. No need to pass it around
  Depend on Bio::EnsEMBL::Hive::PipeConfig::EnsemblGeneric_conf
  Depends on Hive's Process
  small changes to commandline parameter names.
  Changes to allow pipeline to run as part of the ensembl-compara API
  Add 'num_blocks' tag
  Typo, wrong table
  Simple pipeline for calculating synteny stats.
