DOC: update documentation building to use napoleon (#1629)

- Got rid of numpydoc, we are now using napoleon (shipped with the core sphinx distro).
- Cleaned up the building process (specifically conf.py).
- Cleaned up the generated files to not live under `generated/generated`.
- Fix the copybutton on the code blocks to hide the prompt `>>>`.
- Update the class documentation formatting.
