Make builder conform to the input/output dir structure

Builder would expect a merge.source dir in its input directory. Have
merge command use aforementioned directory to check out the git tree and
have builder copy it over to its output dir if needed and ouptut the
buildlog or tarball directly into the output directory.

No changes should happen if only workdir option is used.
