Cleanup and Documentation Update

General:
-renamed parameters classes to have consistent naming
-updated documentation

main:
-updated version string to v4.0-beta.2 in preparation for next beta
release
-moved array_which_median function to the Utils file
-updated file creation and opening to use string-based constructor
instead of stringstream
-updated morphology file output so that header output line is generated
by the Morphology class instead of within main
-added calls to new outputCorrelationData and outputDepthDependentData
functions and declaration of the ofstream objects that these functions
write to
-updated average correlation function and tortuosity histogram output to
give distance units in nm instead of lattice units

Lattice class:
-changed the Site class to a struct and moving in into the Lattice class
as a private struct definition, since public access to the Site object
is not needed
-added documentation for the extractSublattice and resize functions
-updated documentation for the getSiteType and setSiteType functions
-added default member variable values

Morphology class:
-moved NeighborCounts and Neighbor info structs into the Morphology
class as private strcut definitions since public access to these is not
needed
-added documentation to a number of functions
-added new getUnitSite function that returns the unit size of the
lattice
-added new data output functions, outputCorrelationData and
outputDepthDependentData
-updated outputMorphologyFile to print the file header line specifying
the Ising_OPV version and the compression format
-added default member variable values

Utils:
-added the array_which_median function from main as a new template
function
-added documentation for the array_median and calculateCumulativeHist
template function s
