Make builder conform to the input/output dir structure

Builder would expect a merge.source dir in its input directory. Have
merge command use aforementioned directory to check out the git tree and
copy it over to its output dir if needed, and have builder ouptut the
buildlog or tarball into the output dir instead of source.

No changes should happen if only workdir option is used.
