Rearrangements, modularization

Minor rearrangement so things make a little more sense.  Also started
working on a better public API for handling compounds.  The long term
goal is to make a UI toolkit independent interface, so then if/when I
change my mind about how I'd like to represent it visually (or at all) I
don't have to make substantial changes to the API.  I'd also like to
provide a decent command line interface and make the code more usable if
people want to use it in their own code.
