Resolve() now passes the first 5 official conformance tests.

Command how lets you set TmpPrefix, Env and Outputs and has new Execute()
method.

Resolve() and Input.Flatten() now take paths, so that relative paths can be
resolved. They also take an InputFileCallback so input file staging is possible.

Resolve() now takes a ResolveConfig struct, to set runtime options. "Alias"
related code removed.
