Refactor functions; expand test case

Refactor several of the Pulp 3 utility functions. Make them less smart:
when presented with a repository object, they will work with the object
given, rather than trying to get up-to-date repository information.
While this presents more work to the user in some cases, this also makes
the functions easier to understand, easier to maintain, and faster.

Totally re-write `pulp_smash.tests.pulp3.file.api_v3.test_repo_version`.
Let the test case therein perform far more assertions about repository
versions and contents.
