rework error messages

Introducing “Soft Errors”: They print a warning immediately, but don't
abort the program, instead it will exit with EXIT_FAILURE in the
end. Errors which may influence the result but don't prevent execution
(e.g. syntax errors, low homology) fall in this category.

Technical erros like out-of-memory will still lead to abortion.

The third category are informational warnings such as 'acgt'.
