Catch missing ss2 files from subjobs and loop instead of terminating

This is almost certainly a race issue that is causing me to lose
 workers unnecessarily. If ss2 files are missing from a primary cluster,
 then still terminate because something serious has happened that can't
 be recovered from (like a folder was deleted).

Also catches the loss of alignment files, basically the same thing.
