Automatic merging of registry_and_divisions_support into master

* registry_and_divisions_support:
  Introducting a new parameter called pipeline_dump_dir, this will be pipeline_dir with the addition of a division directory if applicable. This parameter is now used in BaseVep and all the modules are consistently using this directory location. Replaced common_params with pipeline wide parameters in config file. Removed duplicated flows to distribute_dumps. Improved support for collection databases, these will now be copied with the other VEP dumps into the production and web directories.
  Adding support for registry file. The Ensembl Production Species factory is now used to retrieve the core and otherfeatures databases from a registry file. Antispecies array is used to exclude the mouse strains. InitDump is now working on a species basis, it will exclude otherfeatures databases without RefSeq transcripts and write a warning in the hive message table. Added full support for divisions, dumps are now stored into a division directory, collections dumps are within the division directory. dump_servers is now specified in the registry file, include_pattern is now called species and exclude_pattern is antispecies. The run_all parameter will run on all the species located on a given server
