Refactor logic layer  (#409)

This PR includes logic refactor:
- refactor db_logic to be more specific with it's functions. 
  - all the functions transformed to be class methods of main class instances like User, Publisher, Package
- Created new LogicBase class responsible for serialization and deserialization
-  Three main class added with business logic init.
- new tests for new classes and methods
- old test, imports and mock updated  appropriately 
- and finally db_logic merged into the logic __init__
- manager.py updated appropriately #376
