Feature/issue 449 (#611)

* Adding JCommander and removing --descriptor from workflow converts

* Changing tests to account for removal of --descriptor from convert entry

* Changed JCommander help output to match dockstore

* Separated runString into 2 methods for re-usability

* Removed unused imports, made methods private

* Changed launch help

* Modifying tests to conform to missing --descriptor.  Accounting for version after entry

* Removing descriptor from tests

* Changing from returning API_ERROR to ENTRY_NOT_FOUND for remote entries that don't exist
