Fix gitbook configuration

Referenced to external doxygen API reference, instead of old incomplete
API reference.

Not sure how documentation generation previously functioned on
tfussell's repo, but:
 - the redurection from SUMMARY.md to docs/README.md didn't seem to work
 - gitbook seems to require urls relative to the current directory
