Change version to v3.1

Changes from v3.0.6:
- Completely change command-line interface
- Add CrossRef extension
- Check configuration consistency between launches
- Check permissions to working direcotry
- Store cmds.txt and conf.json files inside working directory
- Add ability to print Clade version (clade -v)
- Improve handling of file encodings
- Fix a lot of small bugs

Windows changes:
- Add extension to parse copy commands
- Add support for PidGraph
- Add support for custom libpaths for Link
- Add support for non-UTF-16 command files
- Various optimizations in CL
