2.45.0: allele fidelity on by default — run assembles against the sheet's contigs (#201) (#204)

When no explicit contig source is configured and the sample sheet has vdj_dirs, run now assembles against those contigs (sample_name_from=sheet, common-ancestor root) so allele-faithful constants + #187 divergence flagging are on by default. --no-sheet-contigs opts out. Closes #201.
