fix(daemon): correct incoming path resolution in DefaultFileCommander

- Updated the default `incoming` directory path to include the `COMMANDS_PATH` prefix.
- Adjusted path resolution logic to properly handle config-specified paths with or without the `/cmd/` prefix.
- Ensured proper directory creation and consistent file handling.
