Fix status file corruption issues (#3590)

Previously, the status file writes were not atomic. In some rare
situations, the file may only have been partially written, leading to
corruption.

Change the file writes to be atomic. Also include some logic to try and
fix corrupted JSON files based on the sort of error patterns we have
seen so far.
