config: structurize applier/box_cfg (safe startup)

The patchset splits the large apply() function in the `box_cfg`
configuration applier into meaningful pieces. This way it is easier to
navigate over this code.

This particular patch moves a logic about the safe startup (when the
read-only mode is enforced) into its own function.
