project: refresh tooling, tighten ruff, and fix plugin paths

Refresh Wiswa-managed files: workflows, agent rules, README and docs badges,
pre-commit and lock files, VS Code settings, and CITATION date.

Tighten Ruff (drop S101 ignore in app code), add hatch sdist/wheel config,
and add tests for invalid git diff paths. Replace assert with explicit
RuntimeError checks in _parse_diffs.
