Made it so that --plugins-list and --themes-list take precedence over their respective -e options for vp/ap/p or vt/at/t. (#2011)

* Made it so that --plugins-list and --themes-list take precedence over their respective -e options for vp/ap/p or vt/at/t.

* simplify wording around ignoring -e params when lists are given.
